The 'overnight' train from Berlin is scheduled to arrive in Krakow between 03:30 and 04:00 (it travels on to destinations in south-east Poland), so this daytime service is the better option for making this journey.
From a scenic point of view, this is an exceptionally dull journey by train across hour after hour of largely flat farmland, so having something to watch or read is highly recommended.
