The fastest trains from Prague/Praha to České Budějovice are the Ex services - they're the trains which take only 2hr 2mins.
In the mornings they tend to depart every other hour, but they're more frequent in the afternoons.
The Regional trains, with a journey time of between 2hr 15min and 2hr 27min, tend to depart hourly in the mornings, but less frequently in the afternoons - but in the hours when there is no fast Regional train, there will be an Ex train departing.
But take care, when looking up this journey, particularly if you'll be buying tickets at the station, as some of the Regional train departures on this route can be around 40m mins slower, than these faster Regional trains.
You definitely want to avoid boarding one of these slower Regional trains if an EX train is due to be leaving.

Praha-Vršovice station is served by tram lines 6, 7 and 24 - leave the trams at the Nadrazu Vrsovice stop.
If you want to spend time in České Budějovice on route to Český Krumlov, then it won't be any more expensive to buy separate tickets for the Praha to České Budějovice train - and then purchase a separate ticket for the train on to Český Krumlov at České Budějovice station.
Though if you do want to do this, check the times of the trains on to Český Krumlov, before you leave České Budějovice station - as the train service between the two towns is infrequent.
